Regional television stations showed images of the empty city and closed businesses after the death of Zaid Ghuneim, 14, who sustained gunshot wounds to the back and neck, after which he was taken to a hospital where he died.
Local leaders called for a general strike until after Ghuneim has been buried in the town of al-Khader, south of Bethlehem.
Eyewitnesses told the official Wafa news agency that the young man tried to hide in a parking lot during the Israeli military raid but the soldiers opened fire on him.
Prime Minister Mohammad Shtayyeh condemned the killing, calling it an extrajudicial execution and an act of terrorism.
According to Wafa, Israeli security forces have killed five minors in May and 13 since the beginning of the year.
